Do side panel fans help?
Yes and no. All depends on case and fan dynamics. You can have the side fan sucking hot air out, or blowing hopefully cooler air in. Either way, the side really needs to not be blocked and have a good foot of space around it to be effective.

When all the intake comes from one source and is filtered, your case will stay clean. One exhaust is ok to direct the airflow past the cpu cooler and out the case. Beware of using a second fan; it is counter productive. When you do, it will tend to draw in unfiltered air from other openings.
Is open case better for cooling?
It depends on the specific components in question, but your open-air case might not need fans for general cooling. A lot of the hardware in your system will get passive cooling thanks to the air in the room flowing openly over the components even as they heat up.
